Can I input my measurement (for instance, length of line in inches or feet to calculate an exact area in Square feet for an object in 2D), manually, rather than using the 4 options in the measurement tool? Or the ability to alter or edit the line measurements after they are set?

You can insert measurement objects in a PDF document using the Measuring Tool or you can, through Javascript, create those objects programmatically. When you input a measurement in a PDF document as a matter of fact you are placing a comment, a drawing markup, that can be seen in the Comments Pane, in the Comments List.You can set the Measuring (2D) preferences in the Edit -> Preferences menu or right-clicking a measurent object, and you can change its properties individually.See images below:
